It seems counterintuitive that in 1944 they would replace full windows with portholes doesn't it?

That's a valid question, Jabba. In truth I'm not entirely sure about that. However, I've seen floatplanes with wings folded etc having been latched down to the fantail of some BB:s (such as the USS Pennsylvania - admittedly the US Pacific Fleet flagship!)

...Looking at the drawing more closely, there's space right behind the No. 3-turrret (The USN did not adopt the British letter-designation of their turrets, but kept simply counting them!) - With the crane positioned the way it is, this is, in most likelihood where the "overflow" plane would've been stowed.

Yes, I think so. I've seen pictures with different distances between the planes when on the cats, in stowed position.

However, I found this very interesting photo of the "Queen" dated 1935. It's close-up of her fantail, and please observe the stowage of the two floatplanes:
